Summary

  • Accept multiple LMDB paths and recursively expand every systems entry through shared, format-aware dataset discovery. Existing NPY and HDF5 inputs use the same discovery entry point; nested HDF5 groups are included correctly.
  • Accept training_data as either its existing dictionary or a list of independently configured groups. Each group can specify prob, its probability of supplying a whole training batch, alongside its own batch size and internal sampling options.
  • Keep native readers and compose their batch streams. Shared configuration, source planning, and probability calculation cover all training backends, while LMDB reading remains supported by PyTorch and PyTorch Exportable.
{
  "training_data": [
    {"systems": "data/collection_a", "batch_size": "auto:32", "prob": 0.6},
    {"systems": ["data/collection_b", "data/extra"], "batch_size": "auto:64", "prob": 0.4}
  ]
}

Each probability applies to the complete group after recursive discovery, not separately to every discovered dataset. Unspecified groups share the remaining probability in proportion to their batch counts. Sampling is with replacement, as for existing NPY system selection; a nominal epoch does not guarantee exactly one visit to every frame.

Compatibility and integration

Existing dictionary configurations, NPY/HDF5 sys_probs, and single-LMDB internal block rules remain supported. A group containing multiple sources including LMDB accepts auto_prob: prob_sys_size (implicit or explicit) or prob_uniform, but no sys_probs; separate groups provide source weights and per-LMDB block rules without introducing cross-LMDB system indices.

prob_uniform gives every retained NPY/HDF5 system and every eligible internal LMDB system the same long-run share of sampled frames, not the same file or batch probability. LMDB without system identifiers counts as one system. Internal LMDB frame counts are balanced before native packing, and source probabilities correct for differing batch frame counts; mix:N continues to mix systems. This intentionally changes older NPY/HDF5 uniform behavior when batch sizes differ. Explicit sys_probs and outer group prob retain their batch-probability semantics.

A uniform LMDB pass draws ceil(N / M) frames from each of its M nonempty systems, where N is the retained frame count. Its pre-DDP-padding size is therefore less than N + M, rather than M * max(system_nframes). Large systems are sampled without replacement across homogeneous groups; small systems retain and repeat frames. A pass need not visit every large-system frame. Native batch counts still determine numb_epoch and implicit outer-group probabilities, while explicit outer prob is unchanged. Custom block targets and their expansion algorithm remain unchanged.

Both PyTorch backends use the established PT default for omitted/empty model_prob: NPY/HDF5 system counts and retained LMDB frame counts, summed across groups without weighting by group probabilities. For example, 100/900 retained LMDB frames gives default task weights 0.1/0.9. Explicit model_prob and num_epoch_dict are unchanged; nominal-epoch-based default task weighting is not included.

Group composition preserves statistics collection, source-specific frame filtering, full validation, and native resource ownership. Size-based group probabilities use global source sizes; uniform composition accounts for rank-averaged batch frame counts. Actual local workloads determine distributed epoch lengths. NPY uniform streams retain their reader cursors across loader passes, and cached sets apply numb_copy only once. Unseeded distributed PT-expt groups use deterministic source selection.

dp test --train-data accepts grouped input, honors each group's discovery patterns and input-file-relative paths, and visits all discovered data independently of training probabilities or atom-count filters. validation_data remains a dictionary and also accepts recursive/multiple-LMDB inputs.

Validation

  • Current follow-up validation: 245 targeted CPU tests and 13 subtests passed, covering shared LMDB sampling, native PT/PT-expt loading, uniform composition, filtering, worker IPC, and training logs.
  • The skewed count-only regression requests 101,000 indices for [100000] + [1] * 999, not 100,000,000; small native sampler tests verify exact system quotas, epoch replay, frame coverage, and zero-quota group reachability. No large expanded pass was allocated.
  • Forty-eight bounded exact-source custom-block comparisons reproduce the prior head's full batch sequences across batching layouts, shuffling, seeds, and label-availability partitions. The logger fixture retains its task-probability and checkpoint-ownership checks.
  • Earlier feature validation: 348 targeted CPU tests and 13 subtests passed. Coverage includes native LMDB readers/composition, fixed/atom-budget/mixed batches, label availability, filtered-out systems, NPY/HDF5 short sets and copy weights, persistent-worker cleanup, CLI grouped input, all nine EMA tests, spin CLI subprocesses, schemas, and sampling.
  • Six additional one-step CPU trainer checks passed during the earlier feature validation across PT/PT-expt, covering flat/grouped NPY inputs with unequal batch sizes and retained-LMDB-frame defaults under filtering/internal resampling.
  • Distributed sampler/source-selection metadata was checked with independent simulated ranks on CPU, including queued-versus-prefetched pass accounting and omitted seeds. This is not a real multi-process collective validation.
  • Paddle is not installed locally. Its native interfaces were checked against official source, and its framework-independent buffer cancellation and trainer-exit logic passed exact-source checks; full Paddle execution remains unverified.
  • Previously reported feature validation covered TensorFlow/TF2 grouped training, validation, checkpoint output, and TensorFlow grouped checkpoint bias adjustment. The previously reported JAX/Orbax checkpoint stall was reproduced with legacy dictionary input as well; end-to-end JAX checkpoint validation remains incomplete.
  • Ruff and read-only Python-format, import-order, and Markdown-format checks passed. Non-formatting commit hooks, including Pylint, passed. Independent pre-push review completed.

The earlier CI spin subprocess failure could not be reproduced locally. Both focused cases pass, and a failing subprocess now exposes its captured output; this does not establish the original CI failure's cause. No GPU testing or performance claims, and no CI monitoring or reruns.

Source LGTM at b76f841. Reviewed the 35-file change and the relevant native-loader/statistics/epoch integration context; no blocking source defect found.

  • The shared discovery preserves explicit input order/repetition, avoids treating LMDB internals as DeePMD systems, and keeps unsupported backends restricted to NPY/HDF5. Group probability mass remains separate from within-source sampling and rank-local padded workloads.
  • Checked group-specific pair-filter propagation into both training and statistics, flattened source IDs, per-LMDB full-validation snapshots, and loader/reader cleanup. Single-source paths retain their native readers; grouping does not silently redefine each discovered dataset's outer probability.
  • Independently ran 81 exact-source checks covering probability assignment/invalid inputs, OS recursive discovery, group source-ID/filter propagation and cleanup. The batch streams in these bounded checks were mocks; these are not end-to-end backend/GPU tests. Reused the author's reported 193 + 15 focused and 127 adjacent tests and documented TF/TF2/PT/PT-expt runs, rather than claiming to rerun them locally.

CI caveat: the failed C++ job 119328625828 fails during apt-get update because git-core's Launchpad PPA returns HTTP 503, before building/testing this change. Other native jobs are still running. The CUDA wrapper is green but both actual CUDA test jobs are SKIPPED; no GPU/performance validation is claimed. Paddle execution, real multi-process collectives, and the documented JAX/Orbax checkpoint stall remain unverified scope (the author reports the same stall with legacy dictionary input).

The CodeQL unused-import notices refer to deliberate compatibility re-exports; the reported data_group/data_system edge is a function-local import, not evidence of an import-time failure. This is a substantive source-review finding, not a formal approval or a claim that pending/enforced CI is complete.

Reviewed commit b76f841. The shared discovery/configuration/sampling layers are a good direction. Two actionable items:

1. [P2] Update the --train-data consumer for grouped training_data

dp test --train-data input.json still assumes training_data is a dictionary: deepmd/entrypoints/test.py:100–114 calls data_params.get("systems"). With the newly supported list form, this raises AttributeError: 'list' object has no attribute 'get' before loading the model or datasets. This was reproduced with NPY-only groups too.

Please route this consumer through the shared group/path normalization, preserving each group's rglob_patterns and existing training-input-relative path resolution. Full testing should visit the discovered datasets rather than apply training sampling probabilities. Please add a regression test for list-form training_data.

2. [P2] Support prob_uniform across recursively discovered LMDB sources

The multi-source restriction is understandable for arbitrary index-based block rules, but prob_uniform does not require cross-file indices and should be supported. This request does not require adding arbitrary per-LMDB custom weight mappings.

The intended scope is uniform sampling over eligible internal systems across all discovered sources, not equal probability per LMDB file. For hierarchical system selection, a source containing M eligible systems needs probability proportional to M, followed by uniform selection within that source. The outer group's explicit prob must remain unchanged.

Relaxing the configuration check alone is insufficient: at this head, compute_block_targets("prob_uniform", 2, [1, 9]) returns no reweighting. Simply forwarding the string to the native LMDB reader therefore does not implement uniform sampling. This underlying behavior predates this PR, but must be handled when adding the requested support.

Please add reader/composition support and tests with unequal system counts per LMDB, unequal system sizes, filtered-out systems, and both direct-path lists and recursive parent paths. A batch_size=1 case can establish equal internal-system probabilities unambiguously. For atom-budget or mixed-system batches, explicitly define and test how uniform system sampling maps to batch composition rather than assuming file-level weighting alone is sufficient.

Validation scope of this review: 183 tests and 8 subtests passed on the exact head, including PT/PT_expt CPU grouped training; 108 valid legacy probability inputs matched the baseline. No GPU or real multi-process DDP validation; TF/TF2/JAX/Paddle integration was inspected statically.

70-81: 🚀 Performance & Scalability | 🔵 Trivial | ⚡ Quick win

Skip non-directory candidates before the LMDB ancestor walk.

Unpatterned discovery calls root.rglob("*"), so candidates includes every file in the tree. For example, it includes every set.*/*.npy file. For each DPOSPath candidate, _inside_lmdb walks every ancestor up to root, and each step calls Path(parent, "data.mdb").is_file(). The old code made one stat per candidate. The new code makes roughly depth + 1 per candidate. On large NPY collections stored on shared filesystems such as Lustre or NFS, this noticeably slows startup.

A file cannot be a DeePMD system or an LMDB directory. Check is_dir() first, and only then run _inside_lmdb. Behavior stays the same, because a file never passes (candidate / "type.raw").is_file().

Correction to my earlier source-LGTM comment: I missed the unchanged dp test --train-data consumer of the newly supported list-form configuration. I withdraw that unqualified LGTM at b76f841 pending the CLI integration fix.

I independently verified the first issue already documented in 6320724451: executing the exact test() function with only input loading/normalization/discovery and model construction stubbed gives AttributeError: 'list' object has no attribute 'get' for both one-group and two-group NPY configurations, at data_params.get("systems"); the legacy dictionary control reaches model construction. This is a real integration defect, not missing GPU evidence. The existing finding already specifies the required per-group patterns, input-relative paths and regression test, so I am not duplicating an inline issue.

The requested multi-LMDB prob_uniform semantics in that comment are separate from this CLI defect; my earlier bounded tests did not validate that requested extension. No source changes made.

New CI qualification issue, separate from the already reported grouped --train-data defect: Python shard 6 ended with 1 failed, 943 passed, 608 skipped. test_dp_test_spin_virtual_atom_metrics[0.0] passes its in-process real/magnetic error and detail-output assertions, then the python -m deepmd --pt test ... -s spin_system -n 0 subprocess exits 1 at test line 131. This invocation uses -s, not --train-data, so the existing list-configuration finding does not explain it.

The test uses capture_output=True, check=True, and the available job traceback does not expose the subprocess's captured stderr. I therefore cannot classify this as a source regression or infrastructure flake, and am not treating it as the separately diagnosed apt/HTTP-503 C++ failure. Please retain/display CalledProcessError.stderr (or run the focused test with locals/captured subprocess diagnostics) to identify the cause before dismissing this failed qualification. No CI cancellation or rerun was performed.

A newly completed qualification exposes a separate, concrete test integration defect at this unchanged head: Python shard 11 reports 9 failed, 1166 passed, 315 skipped. All nine TestEMATraining tests fail during setUp at source/tests/pt/test_training.py:1275 because it reads training_module.NUM_WORKERS, which this refactor no longer imports/defines in deepmd.pt.train.training.

I checked the exact source: the relocated loader uses deepmd.pt.utils.env.NUM_WORKERS dynamically (deepmd/pt/utils/dataloader.py), while the unchanged fixture still saves, sets, and restores both env_module.NUM_WORKERS and the removed training_module.NUM_WORKERS alias. Update that fixture to control the actual loader's setting and retain restoration, then rerun these nine tests so the EMA/checkpoint assertions execute. Do not merely add an unused alias or skip the tests. This is distinct from the existing list-form --train-data failure and shard 6's still-undiagnosed subprocess failure.

No code changes, reruns, or GPU/performance validation were performed.

Update (2026-10-22): the nominal-epoch default policy requested below is deferred to #6097, not a requirement for this PR. For #6096, preserve PT's existing default task-weighting semantics and align PT_expt with PT for compatibility. Keep explicit model_prob and num_epoch_dict semantics unchanged. The original proposal is retained below for context.

Please unify the default multi-task sampling policy between PT and PT_expt using each task's nominal epoch length.

At b76f841, when numb_steps is set and model_prob is omitted, PT counts retained LMDB frames while PT_expt counts each LMDB as one logical system. For example, two tasks with one LMDB each containing 100 and 900 retained frames receive probabilities 0.1/0.9 in PT but 0.5/0.5 in PT_expt. This discrepancy predates this PR, but the new shared data abstractions are a good opportunity to resolve it consistently.

For this default-only branch, please use model_prob[t] = E[t] / sum(E), where E[t] is the task's existing nominal epoch length. This gives all tasks the same expected number of nominal epochs for a fixed total step budget, while incorporating the batching, filtering, internal resampling, and group-probability semantics already used by the epoch scheduler. Zero-probability groups should not inflate E[t].

Please implement the policy once in the shared scheduling layer and reuse the existing per-task epoch-length interface from both backends, rather than duplicating backend-specific size heuristics. In distributed training, all ranks must use the same resolved task probabilities.

Keep explicit model_prob and num_epoch_dict behavior unchanged. Please document that this intentionally changes the implicit default, including existing NPY-only multi-task configurations, and add PT/PT_expt regression tests covering unequal batch sizes, weighted/zero-weight groups, and LMDB internal reweighting. The tests should verify both the derived probabilities and the resulting trainer configuration.

This is an expected nominal-epoch budget, not a guarantee of exact per-task sample counts or invariance to storage changes that alter batching/padding.

Relevant shared code: current default size calculation, epoch scheduling, and grouped epoch calculation.

Align PT-expt default task weights with native PT data sizes while preserving explicit probabilities and epoch scheduling. Complete grouped CLI discovery, reader lifetime handling, and focused review regressions.

Addressed in 2d8285515.

For the grouped CLI and uniform-sampling requests:

  • dp test --train-data uses the shared group/path normalization, preserving each group's patterns and input-JSON-relative paths. Full testing visits every discovered dataset, including zero-probability groups and systems excluded by training-only atom-count filters.
  • prob_uniform works across retained NPY/HDF5 systems and eligible internal LMDB systems. Systems with 100 and 900 frames each provide half the sampled frames. LMDB reweighting occurs before native packing; mix:N remains mixed-system packing. Cross-source selection corrects for actual next-batch frame counts (rank-averaged for distributed LMDB), while persistent NPY streams use their true mean batch size. Explicit outer prob and NPY sys_probs remain batch probabilities. The intentional NPY/HDF5 behavior change for unequal batch sizes is documented.

For the updated multi-task compatibility request, PT-expt now matches legacy PT: default task weights count NPY/HDF5 systems or retained LMDB frames, including composed inputs. The shared resolver owns the policy; explicit model_prob and num_epoch_dict are unchanged, and the nominal-epoch default proposal is not included.

Additional integration fixes remove the data-group-to-native-reader import back-edge, skip non-directory discovery candidates before ancestor checks, restore the EMA fixture's control of the actual worker setting, and close persistent workers/buffers on normal or exceptional exit. The four reported unused imports are deliberate compatibility re-exports and remain available.

Validation: 348 targeted CPU tests plus 13 subtests passed, together with six additional actual PT/PT-expt one-step training checks. Independent pre-push review completed. Both spin CLI cases pass locally; failed subprocesses now display captured output, but the original CI failure was not reproduced and its cause is still unconfirmed. No GPU or real multi-process collective validation. Paddle interfaces and its isolated closing logic were checked, but full Paddle training was not run. CI was not monitored or rerun.

Incremental review of b76f841 -> 2d82855 (30 changed files), including the existing review threads and current CI.

The prior grouped dp test --train-data dispatch defect and EMA worker-setting fixture defect are addressed in this delta. I exercised the exact changed CLI function with bounded discovery/config doubles: both a zero-probability group and a second group are visited, with input-directory-relative roots. The task-size resolver now preserves the requested legacy PT convention; nominal-epoch weighting is correctly left to #6097. Seventeen additional exact-source NumPy controls passed for inverse-batch-size weights, explicit-probability preservation, retained-system targets, and native expansion.

However, the new uniform LMDB scalability finding in #6096 (comment) is a real remaining source/performance issue, not missing supplementary GPU evidence. I independently executed compute_block_targets plus _expand_indices_by_blocks: 100 retained systems containing [1000, 1, ..., 1] frames materialize 100,000 Python indices from only 1,099 native frames (90.99x; approximately 5.65 MB traced peak for this bounded probe). The same exact target calculation for [100000, 1, ..., 1] across 1,000 systems requests 100,000,000 indices; I did not allocate that large case. _build_all_batches consumes these expanded lists before batching. Please use lazy bounded weighted draws, or an explicit bounded expansion policy, while preserving equal long-run frame shares.

This is not an overall LGTM while that unbounded expansion remains. Hosted Python/C++ checks on this new SHA are still running; the old spin subprocess failure's cause remains unconfirmed, and local passes must not be presented as having diagnosed it. Actual CUDA jobs are skipped. No local Torch/Paddle, real multi-process collective, or GPU execution claimed here; the author's broader CPU results are reused rather than relabeled as my execution.

New CI qualification at the unchanged head: Python shard 6 now finishes with 1 failed, 1132 passed, 229 skipped. This is a concrete test-contract failure, not an infrastructure timeout: source/tests/common/test_loggers_training.py:260 still requires the literal log text 'defaulting to the number of systems per task'. The current task-size/default-probability change no longer emits that text. Please update this fixture to the intended current contract while retaining its rank/checkpoint-ownership and probability assertions, then rerun the failing shard. I read the current fixture and the native CI traceback; I did not rerun the full native suite locally.

Job: https://github.com/deepmodeling/deepmd-kit/actions/runs/39716880081/job/119620995018

This is separate from, and does not resolve, the eagerly materialized uniform-sampling index expansion recorded in review 5609111914. No code or CI actions taken in this review-only repository.

Incremental source LGTM at 4b2f6d9. My previously reported uniform-pass memory expansion and stale logger-test blockers are addressed.

The uniform quota is now ceil(N/M), and per-group downsampling allocates exact quotas by a global random subset before sampling within groups. This preserves equal system frame shares without permanently excluding small homogeneous groups. I executed 86 bounded scenarios from the exact sampler source with NumPy reader doubles: the reported [100000]+[1]*999 case actually builds 101000 indices (not 100 million); per-system quotas, epoch replay/diversity, both homogeneous and mixed packing, three simulated rank partitions and rank-averaged batch counts passed. An explicit custom-block/unassigned-system case retains its requested counts. The log fixture keeps its task-probability and checkpoint-ownership assertions while updating only the intended text.

The shorter pass changes numb_epoch and implicit native-batch-count group probabilities; those semantics are now explicitly documented. The O(N) materialized pass is bounded rather than lazy, so this is not a claim of constant memory at arbitrary dataset scale.

Validation boundary: these are exact-source NumPy/simulated-reader/rank checks, not actual LMDB/PyTorch or multi-process DDP. I reuse the author's reported 245 CPU tests and 13 subtests as supplementary evidence; I did not independently rerun that native suite, GPU, or performance tests. Current CI must still satisfy normal repository requirements; no merge or CI action taken.
