fix(data): allow unused elements in LMDB type maps - #6100
Conversation
Validate unsupported elements when decoding real atoms and share type-map construction across training and testing readers. Preserve virtual atom sentinels and strict positive-index bounds checks.

Reviewed f3a9ff4. The shared remap and decoder's real-atom validation look sound: reordered subsets preserve negative sentinels, unsupported real atoms raise before assignment, and positive out-of-range lookup indices still raise. However, I independently reproduced the two selection-path failures already identified in review 5609542874, so this is not yet source LGTM for the stated selected-frame behavior.
With source types [O, He, H], model types [H, O], frame 0 containing [0, -1, 1] and frame 1 containing [0, -1, 2]:
- reader[1] succeeds, but reader.decode_batch([1]) raises for frame 0. The exact decode_batch -> batch_layout -> per_atom_strides path probes self[0] before decoding the requested batch.
- LmdbTestData(..., shuffle_test=False) raises for frame 0 in its constructor's PBC probe, before a caller can request get_test_by_indices([1]). Selecting only frame 1 at construction succeeds, which confirms the remap itself is not the issue.
Please add the reverse-order regressions (unsupported first, supported selected later) and derive layout/PBC metadata without validating an excluded frame. Current new tests put the supported frame first and therefore do not cover these cases.
Independent verification executed the exact decoder/remap and reader selection methods with NumPy and bounded in-memory I/O doubles, including successful remapping, all-negative sentinels, bounds errors, diagnostics and the selected-frame positive control. This is not a native LMDB or spawned-worker test; lmdb and PyTorch are unavailable locally. I inspected the author's reported 163 CPU tests/15 subtests but did not rerun them. Hosted Python/C++ CI is still partially running; actual CUDA test jobs are skipped. No code or CI changes made.

Incremental source LGTM for f3a9ff4 -> 6dad114. This addresses both selection-path blockers reproduced in my previous review: batch layout now initializes its cached per-atom strides from a requested index rather than self[0], and LmdbTestData's PBC probe unpacks only the raw box metadata instead of decoding/validating excluded atom types. Real decoding still rejects a selected unsupported frame; negative type sentinels and the existing remap validation are unchanged.
I executed the exact changed layout/stride methods with bounded NumPy reader doubles, checking selection [1,1], cached reuse, and rejection of selected frame 0. I also executed the exact new PBC block with the actual key-remap/array-decoder helpers and msgpack payloads: cells, box, zero box, and missing box all produce the intended result without atom-type validation. These controls pass. The committed reverse-order regressions additionally cover serial/two-worker iteration and later selected-frame test-data access, precisely the gaps in the prior tests.
Native lmdb and PyTorch are unavailable locally, so I have not rerun spawned-worker/native integration tests. Current-head hosted CI remains partly running; actual CUDA testing is skipped. This review clears the prior source finding, not pending CI or GPU acceptance. REVIEW ONLY: no code, branch, CI, auto-merge or merge changes.
Summary
LmdbDataReaderandLmdbTestData, and validate the actual nonnegative atom-type indices in the common frame decoder.Motivation and behavior
An LMDB element table defines the source index namespace; it does not imply that every listed element occurs in the frames being read. Both readers currently reject a declared element missing from the model before examining the data.
For example, source metadata
[O, He, H], actual atom types[0, -1, 2], and model types[H, O]should produce[1, -1, 0]. The unusedHeentry must not reject these frames. A later frame that actually uses source type1still fails rather than turning that real atom into a virtual sentinel.Validation occurs when frames are decoded, including spawned decoder workers. This requires no additional dataset-wide scan and preserves selected-frame testing. The LMDB format and stored data do not change; missing source metadata and omitted test-model type maps retain their existing index interpretation.
Validation
No GPU testing, full-dataset model inference, or performance claims.
